Uganda were runaway winners of Group L with 13 points, but the Taifa Stars booked their flight to Egypt 2019 thanks to a purposeful, confident display in front of a sold-out crowd at the National Stadium in Dar es Salaam.
Tanzania thus finished second with eight points from six matches.
Lesotho were third on six points, while Cape Verde finished bottom on five points after both teams played out to a scoreless draw in Praia.
The home team opened scoring in the 21st minute through Morocco-based Simon Msuva, before they scored two more goals after the break.
The Tanzanian government has promised the team handsome cash rewards on qualification to the AFCON in June.
